The game was played in thirds instead of halves - meaning that pretty much every member of the squad played an equal amount of the fixture.
Chris Long put the Blues ahead from 20 yards and Adam Thomas doubled the advantage, finishing well after a strong run. However, Exeter managed to pull themselves level courtesy of goals by Jamie Reid and Matthew Jay.
The game looked to be heading for a stalemate, but Gethin Jones' late effort earned the Academy a victory in their first game back.
The young Toffees will face Rochdale, Marine, Kilmarnock and Coventry City in further pre-season friendlies.
